Saving Ebook with Viewer Settings
Is it possible to save eBook in either epub or pdf format etc with viewer settings or theme(like background color, text color, font etc) of calibre.

Not automatically. You'd have to insert the code in the .css file of the book (and possibly to delete the relevant part of the code that was previously there, that would depend on the specific book).

Is it possible to convert it into pdf using those settings with background color, text color etc
I'm currently using version 3.46 since last time i updated it didn't have the search tab in upper corner. So i downgraded to 3.46 again.
Is it possible in the new version if not could you please possibly add it?
Right i have to convert it into docx then add the theme and then to pdf.

Better to create a separate file in the book's directory and never ever update the actual eBook if customising.
Otherwise the book is carrying that info if it's exported or copied to an eReader. After all the main points of Calibre are to organise for a physical reader and secondarily to cleanly convert formats.
Calibre may add a bookmark already? Certainly I export to disc before opening an ebook in the viewer if it's going to be uploaded as the viewer seems to add something to an ePub.

What do you want PDFs for and why do you want per book themes from the viewer?

PDFs are only to exchange to Publishers or for 3rd parties to preview a fixed print layout without paper. They are not ebooks.

Maybe I'm dim, but I don't understand what you are trying to do or why you'd ever want other than white as background and black as text in an eBook. Or else maybe on ALL content on a Tablet / Laptop reading in entirety.
