Being jail broken wouldn't cause the dock to malfunction so the warranty would cover it even if jail broken! Also it's not illegal to jailbreak.

Apple say via the ula if you jailbreak it voids your warranty but they don't actually enforce this because it would never stand up in court UNLESS the jailbreak was why the unit failed.

If apple were refusing warranties on jailbroken iPhones it would be all over the net.
