I believe it is because silicone cannot be painted, plus it is difficult to remove. Some silicones are dyed specifically to match your bathroom décor, but paint will not stick to it.
There are caulking sealants that can be painted but these aren't generally used to seal between glass and wood.
I would therefore stick to Yvan's (the expert's) advice on how to seal a paned window and stick with glaziers putty.
Metal window panes, on the other hand, may require a totally different solution.
