The only time I see that error is when I launch calibre when calibre is already launched but not fully to the GUI. That is, I click on the calibre icon to launch it and the click on it again before the calibre GUI is displayed. I can either see nothing on the screen or the calibre initialization banner when I click again. I had a wireless mouse that was generating extra clicks that made this happen very often until I replaced it.

It is also possible that you still have some calibre bits and bobs that were not closed properly that will cause that issue. That is, you exit calibre but it takes a while for all calibre processes to finish shutting down.
