EDIT: I forgot to mention that I have the same problem if I drop the file like on a USB drive but also through Calibre...
Are you getting any errors when using calibre? What you describe are symptoms of a corrupt database. The device runs OK, but, the updates do not get stored. The when the database has to be read, such as after the device is powered off, the data is from the last time a successful write was done and the data is probably inconsistent. I would expect an error when calibre is getting the list of books, but, it is possible the database is not corrupted in the areas that the driver uses. You can do a complete test of the database using an SQLite database management tool. Or, my Kobo Utilities plugin has function to do this.

But, I think you will need to sign out of the Kobo account on the device. Doing that will rebuild the database and import all the sideloaded books again. Before doing that, I would take a full copy of everything on the books partition. That way, if signing out does not fix it, you can restore this to get back to the same status for your books.

Or, it might need a factory reset. That also formats the books partition so that you would need to sideload your books afterwards.
