I wonder if I've run into an issue similar to what you are. At first, it seems a completely different issue. I'm having problems purchasing ebooks with the Elipsa. The purchases get corrupted. Kobo marks them in my purchase history, but the books don't sync to any of my devices. I had to get a tech to delete one of them, then restore it to my account to get it to download. As I said, a completely different problem.
However, this morning, that book disappeared again, and I had to re-restore it through the bookstore. Now, I can only find it if I search for it. It's not showing up in All Books with Recent sorting.
I wonder if your ebooks show up in search.

Hmm... very interesting. I did not try a search on the Elipsa (or Forma) but I'll sideload again and try it. My converted kepubs were from various sources, from Kobo (via ADE), ordinary epubs purchased from another vendor, and my azw3s from AMZ . I have also tried kepubify with no success. Worse, I am having the same problem on my Forma. Admittedly, I haven't converted to kepubs in a while but I never had this problem when using v4.23 and prior versions of Calibre. This is the only common denominator I can come up with. All other formats continue to sideload AND import flawlessly. Books currently in my account appear to have synced normally but I have not purchased any in the past couple of weeks to know if a new problem exists.
Regarding Kobo, some years ago about 10 books disappeared from my account with no explanation. Licensing problem? Technical problem? They had no clue or record, I was basically SOL. Of course, thanks to my pal Alf, they were safe and sound. I posted my dilemma here on MR and was smacked down and essentially labeled a liar because "I had no evidence." And "how did I know they were purchased?" Purchased/synced book files on the device are coded and quite obvious, not to mention I know what exactly what I've bought. Back to the point.... my confidence in Kobo's customer account maintenance has waned somewhat. [/Rant Off]
