Unfortunately, I don't understand this part. You might want to run Library > Library Maintenance > Check library.

However, in Calibre 5.15 there will be an option to delete an identifier from the tag browser. It's already available when running from source.

You don't need to. Extract ISBN will overwrite existing ISBNs unless they match.
