There is a hidden option that is supposed to work that way. Adding "ExcludeEndMatterFromStats=true" to the "FeatureSettings" section of the config file enables an extra option in the "Reading settings" page of the settings. The option is "Try to exclude end matter from progress". Turning it on is supposed to do what you want. But, I have no real idea if and how it works. I assume it needs support in the book indicating what is the back matter. Which might mean that it only works with epub 3 books as they do have support for semantics.
