If you want your library to have a copy on Dropbox, you can sync it but stop syncing when calibre is running and restart syncing after calibre is closed. I am not sure how long ago it was that anyone was recommending using calibre with the working library stored on Dropbox (or any other cloud storage for that matter) but I don't remember ever seeing any recommendations to that effect in quite a while.
