With your Paperwhite connected to calibre, right click on the device icon and select Configure device (or click on the arrow on the side of the Device icon). this should open to the file formats tab where you will see a list of supported formats. Highlight azw3 and move it to the top of the list using the up/down arrow buttons on the side. The format at the top of the list is the one used for the autoconvert, AFAIR.
