First, forget the Nook books. They're almost impossible to de-DRM and convert these days. The books on your Nook are in a hidden folder and no, Calibre can't see them or do anything about them.
As to the Amazon books, it's entirely possible to convert them and read on another device, but it takes a little tinkering, because most books are protected with DRM (Digital Rights Management). I suggest you read about it here:
