I don't own a Onyx Boox but I seem to remember that from a few years back, one of their firmware updates for the M92 added the option in list view to show filenames or book title from metadata. It sounds as if your ereader is using the filename which calibre will modify and not the metadata. Sorry I can't help with where that setting is located but hopefully, just knowing it exists may help.
Edit: I checked the Onxy Boox Poke Pro manual online and found this page (see attached image) where it looks as if the Show books' titles instead of their names in the library should do what you want.
