Whilst the others have answered, exactly what version of calibre are you running? The reason I ask, is that the built-in KoboTouch driver has supported sending kepubs to Kobo devices for a long time. In fact, the default configuration is to prefer them. If the library has kepubs and epubs, the kepub should be sent instead of the epub.

And the reason the KoboTouchExtended driver exists is to convert epubs to kepubs when sending the book to the device without the need for the kepub to be in the library. Again, if the kepub already exists, it will be sent, but, the conversion should happen for other books. There is an option in the driver to turn this function off, but it is on by default.

The things to check are:
  • In the driver, is "kepub" in the list of formats the device supports? And is it above "epub" in the list?
  • In the settings for the KoboTouchExtended driver, is "Enable Extended Kobo Features" checked? If not, you probably want to check it.
  • Is there DRM on the books? If so, do you have "Upload DRM-encumbered ePub files" or "Silently Ignore Failed Conversions" checked?

The above should point the way to fixing things. And, if you are running a very old version of calibre, you should upgrade it to get the correct support.
