If you want to read using the built-in reader app then there are three kindle formats to which you can convert your books with varying functionality and quirks: MOBI, KF8 (aka AZW3), and KFX. Using calibre is the easiest way to perform these conversions.

Koreader requires that your kindle be jailbroken. The Kindle Developer's Corner has threads on jail breaking and installing applications.

Kindle for PC is software from Amazon that lets you read Amazon purchased books on a PC. It does not do e-book management.

Kindle for PC can also be used as a way to obtain the content of Amazon purchased books so that you can import them into calibre for backup or format conversion. See Dealing with Kindle for PC/Mac 1.19 and KFX in calibre for more information on what is needed to do this.
