I called Kobo support on this. It was explained to me that the
behaviour as I described was as a result of the latest firmware upgrade

Has anyone else seen anything like this?
One thing to try is to go to the book who's cover is incorrectly displaying and press the icon and in the popup menu, select "mark as unread" and then you should see the correct cover.
