FanFicFare has
replace_br_with_p because one of the other developers wanted to add it. It's not a cure all and probably never will be because authors can be... creative let's say, about spacing.
If
replace_br_with_p isn't working, you're left with manual editing or other tools as you and Atherton25 have been discussing.

There isn't right now because I didn't consider it--I mapped the 'Del' key to the FFF Reject Books option.

I'll look into that later in the week; I'm still traveling.
In the mean time, there's a built-in Calibre 'are you sure?' popup for deleting the book(s) after reject runs. You may not see it if you once used it and unchecked the 'show again next time' checkbox. You can get it back in calibre -> Preferences -> Behavior -> 'Reset all disabled confirmation dialogs'.
