Plugins can't run as part of the plugin runner window. Plugins run in a completely separate process from Sigil. Only the result is handed back to the plugin runner window. And I wouldn't want the plugin to automatically run on all files, either. The gui is provided to allow for granularity and choice. There are no user decisions to be made by the flightcrew plugin: hence no popup window.
