As theducks wrote, Calibre does an on-fly conversion to EPUB, it does this for all formats, except EPUB of course.
Converting PDFs is 'hard to do' because the conversion software tries to cater for the full gamut of PDF complexities and idiosyncrasies. See the following for a fuller explanation ==>>

If you really want to read it with the calibre viewer I would recommend converting the PDF to ePUB (the thread above discusses various alternatives for doing this) and fixing any problems with an ePUB editor, or a word processor, or both.
On a text only PDF you may even be able to tweak the conversion settings to get a near perfect conversion.
