I have the exact same problem with the Modified Charis font as well, in kepubs. The same splitting on the last line is also evident in the Amassis font as well. For that reason, I switched to the modified Times Roman font, which I love. I'll try the Charis Compact font, and see how that works.

EDIT: The Compact Charis font worked, but I have since switched to Bookerly. I extracted the fonts from the latest Voyage firmware, and put the Bookerly font on the Kobo. Lovely font. Really love it.
