The ghosting in the dictionary popup started in firmware version 3.15.0 and is still in 3.17.3. The only way to avoid it is to return to a firmware version before 3.15.0, it is not related to patching in any way.

Edit: I don't know about the formatting issues, it would help to know which firmware version you were on before and whether you are reading ePubs or KePubs. There have been some bug fixes to the hyphenation for ePubs in 3.15.0 and KePubs in 3.16.0, but apart from that I don't know of any recent changes that would affect formatting.

If the patches you refer to are the Metazoa patches then they will all disappear after after a firmware update. (Edit: Although the changes to a book's settings will remain until you change them again, e.g. if you had the line spacing patch enabled and set a spacing that was narrower than could be set in the unpatched firmware, then after updating the firmware that spacing will remain for that book until you change it.)

If you mean changes you made to the configuration file such as adding the FullScreenReading feature setting then those will remain after a firmware update, you'll need to edit the file again to remove them, although for FullScreenReading you can just turn off the option in the device's reading settings.

Sorry I missed that when reading your post the first time. If the formatting issues were fixed by applying a patch, then to keep them fixed you will need to apply an updated patch when you update the firmware.
