If there will be an upgrade,it will overwrite the patches (not the Leanandmean) but until now there was always a new patch for a new firmware.
In the patch you can also enable a way to block automatic updates,so you can wait until there is a new patch before you apply the firmware.
It can be possible that in a new firmware the leanandmean option is no longer supported,in that case it will not harm it to have it in the config file, but then it doesn't work anymore.
So, normally I do this: I disable the automatic upgrade in the patch.
When there is a new firmware, I wait until there is a new patch.
I watch the topic about the new firmware to see if the old options are still working and maybe new handy ones are discovered,or maybe new bugs are introduced and what impact it has.
Then I make the choice to upgrade, or wait for new updates, sometimes I skip updating because there is nothing added that make it worth to me,or there is a bug.
In this case, after the discovery of the leanandmean feature,it was worth for me to upgrade.
Also follow the wiki with tips you can add:

Nick, the patch notes mention that the option to block firmware upgrade is an untested patch. So it is a reliable way to prevent auto-upgrading? I've been loathe to turn on wifi since I've patched my Kobo for this reason.
