All you would get that way is a duplicate of the file system directory (and file) structure.
Collections feature on (grayscale) Kindles ignore the file system directory and file structure.

On the (grayscale) Kindles, the collections organization is stored in a system database.
That means you have to have someway to add/change/remove entries in that database.

Your choices are:
One of our tools (which requires a jailbroken Kindle);
or
Triggering the built-in database management software. I.E: Use **Amazon Cloud** collections and the (grayscale) Kindle "sync" function.

Side-loading of books does not enter into the situation. In fact, the books do not even have to be present on the (grayscale) Kindles.
(They will be loaded on-demand from your **Amazon** cloud.)

I don't have any idea how the Android (color) Kindles handle collections.
