I think one of the issues is that there hasn't a standard for this. I can (probably) translate between Kobo and Sony for epubs because they both use RMSDK. Calibre uses something based on the epub3 specs. It is different to the RMSDK method mainly in how which file the annotation is in is specified.

But, yes, translating between the positions for the same format is easy. Translating to another format is not something I want to think about.
