Now you can even test your books with
KoboTouch Extended Driver. It allows you to convert them to kepubs on the fly, (on your HDD and Calibre library they will continue as epubs). Of course this Calibre plugin needs unprotected epubs as source..., like the ones you now have.
Kepub renderer is different from epub one. I wouldn't say better or worse but just different.
There's a recent thread about them here.
In fact I would always use the Extended driver instead of the original one included in Calibre because you can activate/deactivate the kepub conversion as desired (an option called something like "Enable Kobo advanced features"). And it offers other additional options over Calibre default one.
