A rooted Fire is better because...

You get a better DPI range - There's something weird on the Amazon stock, once you switch over to something like CM7, it's a huge difference. Looking at the Android Market on my stock Kindle made me dizzy.

You get to use regular apps - The Kindle's bar at the bottom is EXTREMELY HUGE/unlike the typical Android bar, hence we're forced to use Kindle Fire Edition applications on stock. At the end of the day, this is the most problematic issue with compatibility with the Android Market in general.

You get to run tablet apps - Not mobile/phone editions. Big ones like

Mint.com:

Adobe Photoshop Touch:

Evernote:

We still don't have Hardware Acceleration, so we can't use things like Netflix or Google Chrome, but when we do finally have a way, it's going to blow away all the $500 tablets for sure.
I think another reason is access to apps that will only work if you're rooted, like Titanium Backup, DrolidWall, RootExplorer, AdAway and so on.
