That appears to have been the problem. After deleteing the file I powered the Nook off before hopping on a plane. I've powered it back on and after seeing a brief "checking for new content" all my books are there.
Trying to read the file in Calibre told me the there is something wrong with it. After watching Calibre try to load the file for 10 minutes I shut it down. [So much for me trying to standardize on epub]
Also, I left the pdf version on the device and it works fine. So it was the epub.
