It's best to occasionally back up your Collections.jsp file too, although when you sync at Amazon it is backed up there and available to be pulled down to a new Kindle.

Last time I received a new Kindle I copied the Collections file from my computer to the device and then dumped about 1200 books on there at once (using Calibre) - plugged it in to the wall charger and left it overnight to index. People say you shouldn't put that many books on at once but it worked just fine.
