It is generally bad practice to place huge numbers of files at the root of an SD card. Better to put them in folders just to help sort things out a bit. There is an ADE folder created automatically and I tend to keep ePUBs there while keeping PDF and CBZ files in a docs folder although you can have many more.

If you are transferring from Calibre en-mass you could get extra files. You only need the ePub file. Erasing them could give you more space. Is the SD card full? Also check the main memory area. It is possible that the Kobo database has filled up the main memory area.
