Really, most of the issues listed here are are pretty minor (outside of the reading on the desktop issues and most people aren't doing that). Outside of the dual-band router issue, the power off occasional issue and possibly having to try more than once to connect to the wifi store none of these issues really affect anything and those 3 are small challenges.
The positive side of the upgrade is you get the goto function and the ability to close books from the menu which are nice functions to have.
If you don't want the upgrade it will ask if you want to install it or not when it detects it (although it may keep asking if you say no). If you're syncing to Kobo at all, avoiding the desktop probably won't help since it will ask on wireless sync too (but you should still have the option to say no).
