This is where the comic book explanation comes in handy. One of the reasons that the glasses are part of an effective disguise (which also includes a change in body language, such as the way he speaks and carries himself) is that Superman doesn't let on that he has a secret identity.
To the world at large, he is Superman all the time. But for Superman, Clark Kent is the real man while Superman is simply an identity that allows him to operate in public while still maintaining a private life.
Added to this is the help he has received over the years from friends with the ability to shapeshift or create illusions. Both Supergirl (the Matrix version) and the Martian Manhunter (a green martian with the ability to shapeshift) have appeared as either Superman or Clark Kent with the real Superman/Clark Kent to effectively convince people that Superman and Clark Kent are two separate people.
