Syncing with Borders desktop re-opens already read books

I am a new Kobo owner and new to this Forum (or any forum for that matter). I love my new Kobo but now that I have 10 purchased books everytime I sync through the Borders desktop it reopens books I have already read and just picks random percentage read or marks read books as unread entirely???? I know that I can scroll to the last page and it then marks it as read again but I read approx 3-5 books a week so this will be hugely inconvenient. I called Kobo service 3 times today! What a joke! They had me do a reset which is a major pain b/c I had to reset all of my info. Then when they advised I should sync to get my purchased books back onto Kobo ALL WERE MARKED AS unread!!!! (except the two that kept showing up as partially read with everyother sync). They then told me a "tier two" csr would contact me via email. So they left me with a bigger mess and I doubt I will hear back from anyone based on what I have since read regarding their customer service. A previos thread I read said to just purchase through wireless which is probably what I will have to do but with out a true keyboard what a pain! Any other suggestions?

The wireless just wastes the battery, so that's not really a great solution.

I think you problem is likely that you forget the desktop app is acting as a device just like the e-reader or an ipad or mobile phone and any new bookmark will result in a transfer upon syncing. So, if you open any of those books on the desktop app, it will be transferred to the e-reader the next time you sync. The new bookmarks from the desktop app books will then show up in your reader. That's the purpose of the bookmark system.

Try this. Sync the e-reader and let it do all its transferring, and then sync it again. You'll see the second time you sync no books are transferred. You can sync as many times you want and no books will be transferred because you haven't touched the books on the desktop. Now, don't open or click the mouse on any of those books on the desktop app until you purchase a new book.

Then, once a new book is transferred to the desktop app after an Update, you'll see it is shown as New. Now do a sync. Only that one new book will be transferred and none of your e-reader bookmarks will change.

Moral. Don't touch the books on the desktop. If you want to read them on your computer use ADE.
