Open question: Can you purchase a Kindle book off of a website?

I'm curious to know if an author sells their .Mobi format of their ebook directly from their site or if they send you the file via email, if the Kindle can still download it.

Yes. If a MOBI is DRM-free you can side-load it via USB or e-mail it to Amazon for Whispernet delivery (for a charge) or WiFi delivery (free). Any MOBI you get from an author's site or via e-mail with be DRM-free. Some publishers also provide DRM-free ebooks, e.g. Baen's webscriptions. The Kindle only reads PDFs and MOBI and plain text. If you have another format (and even some PDFs), Calibre can convert it to MOBI for the Kindle. If you bought a DRMed ebook from a bookstore, there are 3rd party plug-ins for Calibre that will strip most DRM so that the ebook can be shifted to another format. See Apprentice Alf's Blog for more info on DRM (look for the tools_v2.2a bundle).
