Inserting isbn into content file

Is there any way in Calibre to add the isbn to the content file, as the unique identifier?

What do you mean by "content file"? If the output format contains a metadata field for ISBN and there is an ISBN in the book metadata, it should be written already.

In the content.opf file there is a field called unique-identifier, where it is recommended that one put the isbn. There is also another field named identifier id, which should also contain the isbn.

Actually anything unique will do, but the only thing that is certain is the isbn.

ISBN's are very far from being unique, you should never use an isbn as a unique identifier. Instead, do as calibre does ad insert it as a nomal dc:identifier with type ISBN

Calibre puts
<dc:identifier opf:scheme="ISBN">
and
<dc:identifier id="uuid_id" opf:scheme="uuid">
into content.opf. It also includes the entry
<package xmlns="http://www.idpf.org/2007/opf" version="2.0" unique-identifier="uuid_id">
which if I understand correctly, is telling epub clients that the uuid is indeed a unique ID. This is what I want, because I actively remove ISBNs, making them useless as an ID (for me).
