Use bulk metadata edit search & replace.

1) Select the books you want to process
2) Press E to open bulk metadata edit
3) Choose Search & Replace
4) Choose Regular Expression mode
5) Search field: title
6) Destination field: identifiers
7) Identifier type: isbn
8) Press OK

You might want to try this on a few books to make sure it is doing what you want.

Tag browser: click ISBN (under Identifiers) this will show a green plus (all books that have ISBN), click again and it will show a red minus (all books without an ISBN, Note the search value is not identifiers:"=isbn:".
