One other thing, I don't have Obok installed. DeDRM is installed and works.

I usually grab the regular epub from Kobo for archiving. There have been a couple rare occasions when for some reason there was a problem doing that. (I don't remember exactly what.) But I was able to get the kepub to tide me over. This is a big reason I like buying books from Kobo. Two ways to get them with two corresponding tools to DeDRM them if needed.

Definitely try and buy from authors first, then publishers, then the big book stores. This is why I started using Calibre a million years ago: buying directly from authors, publishers or Amazon and then two or three years later buying from the opposite platform without realizing it. I have a column for where I purchased a book.

I really thought I had a good system going for backing up my books, but I obviously had some blinders on.

If the eBook you are buying has images in the main text, and it's available somewhere else besides Amazon, then do not buy from Amazon as you will get lower resolution and/or more compressed images. Amazon says (BS) that it's to prevent or lower a data transfer charge.

Do they apply that to library books as well?

Yes. Given that in the US, Kindle eBooks are served by Amazon, the same rules apply.
