Please note that not only the upgrades directory but the KoboRoot.tgz and manifest.md5 files were to be deleted as these were from the new firmware copied to the Kobo ereader by the Kobo Desktop application. As the second paragraph said "(same directory and filenames as you just deleted)" when referring to copying the firmware from the firmware .zip file to the .kobo directory on your ereader.
