Synchronization of notes for sideloaded books
If I sideload AZW3 files via USB and add some notes to them with Whispersync enabled, will those notes be saved to cloud? Or do I have to send the files via Kindle email?

You don't. You have to either email it to your Kindle, or use the "SendToKindle" app.

Convert the book to Dual mobi using Calibre and then send it to the Kindle cloud. When you do that, devices that can use AZW3 will get that and devices that can't will get get regular .mobi. I'm not sure, but I think if you use kindlegen you will get the same results. (again, I'm not sure of this, as I don't use kindlegen.)

Wait, but if I send such a file to the cloud, I'll lose hyphenation. Unless I don't know something?

Hyphenate the epub, then convert to dual mobi and send/email the resulting file. You will get hyphenated azw3.

Sorry, but that does not seem to work, at least not for me. I tried converting from hyphenated epub and azw3 but the resulting dual mobi is not hyphenated...
