My suggestion is to go back to where you got these eBooks and download them again. Also use FreeFileSync to back-up your library,

If it was a bug in calibre Mobileread would be in meltdown.

I suggest you take a critical look at the 3rd party housekeeping software you use - anti virus, disk organisers etc. And run the Library check as often as possible - you need to spot when it happens, in near real-time as possible - i.e. happened today, rather than happened sometime in past 3 weeks. Might need to salami slice your library onto overnight checkable chunks.

And backups - freefilesync might have a feature that preserves deleted files - JSWolf should know.

I don't think if FreeFileSync preserves deleted files. But it can show what's being synced before you do the sync after you scan the source and destination. That way you can see if anything is missing that should not be.

But a library scan by calibre for the sync is also a good idea.

But that can make a right mess as it will keep deleted file you may have wanted deleted.

The thing to do is run the calibre file checker and check what's missing and anything available from the backup, restore. Then when the library is as good as it can be, do the sync.

What is it the OP is running when the computer starts? Does he have a virus or trojan?

Versioning with time stamp folders works pretty well.
However, since I backup incrementally at a higher level, I only use FFS for the pure synchronisation of specific folders on demand.

I don't know if this is relevant to this but there WAS a bug in calibre which left empty folders around after changing metadata. See here

You might be seeing duplicate folders for author metadata that you changed...just a thought.

I'm running across empty folders in my library every now and then from when I changed metadata during the time of the bug.
