Best Software for Annotating?

Hi y'all.

There really is a forum for everthing! I love it.

I would like some advice on what is the best ereader or software for extensive annotating and highlighting. I need something that would enable me to arrange and save the selections into, say, 20 different searchable categories. I'm using Kindle app on Ipad and also Overdrive right now, but the four different highlight colors won't cut it.

I'm wanting to group similar information from multiple books into these categories.

If there is nothing out there that'll do this I'd love to hear your thoughts on the best way I can get this done. Cut and paste? Upload and download?
