Discrepancies in save template path
Is there any way to compare the the path the save-template generates against the paths of the books on the device?

Other than by eyeball, not that I know of. Note that if the template generates invalid file name characters then calibre will change them on the fly.

Since I have the KoboTouchExtended driver set "do not treat replacements as new books," perhaps I could re-send all the books to device and see which ones end up duplicating.

I did this. Surprisingly, only two books mismatched.

Metadata change: moving subtitles to a custom column, changing {title}.
