Kindle touch: How to save pdf annotations in the pdf?

I would like to save pdf annotations which I make on the kindle in the pdf (as done on a pc or mac) rather than in a clipper.txt file.
Is this possible?

Is there a caliber work around?
If I change the pdf to a ebook file, transfer it to the device, make notes, transfer it back and change it into a pdf are the comments then in the pdf file?

Help is very much appreciated!
