I'm not going to test myself but I would not be surprised if opening a 5.xx library in 3.48 results in the annotations going missing.

The option to store annotations inside the ePub file is still available in ebook-viewer and I assume that it works the same as before. I don't use it myself though (the constantly-changing files makes a mess of my incremental backups).

I noted that my previous-added bookmarks appeared in the annotation browser after I opened it in ebook-viewer.

I really do like the new annotation viewer. It's nice to be able to see all the stuff I bookmarked/highlighted in one place.

Sorry if this has been mentioned before...When I open a pdf in calibre ebook viewer the highlighting experience is very different from the main Calibre program. The ebook viewer has the new highlights and annotation tools; the main program doesn't. Is this true only for pdfs?
The ebook viewer creates a new copy of the pdf with the annotations and highlights and leaves an intact original. Good idea but some sort of file name change might help the user.

calibre doesnt have a PDF viewer. When you open PDFs they will open in whatever the default PDF vieweing program is on your machine.

Thank you for adding the highlight feature for epub. I don't like the highlights added to the books so I untick the option in the preference. I would like to know where does calibre store the highlights?
