I use Calibre.
After disinfecting them, I'll assign genre & series tags, as well as editing covers if missing. |

Another one that relies on Calibre to do all the dirty work for me. And it does it well.
I fortunately started using it when I got my first ereader, so I didn't have thousands of books to add at once and get sorted out, that will probably take you some time. But after that, just check each new book as you add it that everything is correct and how you want the tags and series info, and it's a very simple process. |

I use Calibre to organize and remove the DRM. I also use tags and series to have collections created for me on my 650. No need to jailbreak/hack or not have it work at all for creating collections.
I bought a cheap nook STR from Radio Shack and I cannot use Calibre to manage collections. Also, the fonts are lighter then on my 650. I'm serious considering returning it. |

I just keep them all in Calibre, but beyond that on my kindle nothing is very organized. I really should start to use Collections, but laziness always wins

Is the firmware that different from the Kobo Glo that it doesn't allow collections at all? For the Kobo Glo, Calibre transfers books into "bookshleves" (Kobo's term for collections, but it's the same thing) as long as you set the Kobo plugin correctly. I have mine sent to bookshelves by the tag and series without any hassles.

My reader has a very handy Folder View mode, which I use exclusively. I have my ebooks organized in a large directory tree mostly by subject/genre, and most of my filenames are of the form "Title - Author.ext". Works great.
I've never used Calibre for anything except converting other formats to epub. |

In my Sony software I use collections for series. In Calibre I sort by author.
