Adding a folder as a single book in Calibre

I have arranged lecture notes on my file system as follows:

• Lectures by XXX
• Lectures in YYY
• Lectures by ZZZ

Whenever I am importing the top level folder in Calibre, all the notes PDFs inside are getting individually imported as notes_1.pdf, notes_2.pdf,notes_3.pdf etc. Is there any means by which I can import the notes inside Calibre but still retaining the comprehensive structure?

No -- only one file of each format is allowed per book record.

Import metadata based on filenames (see Preferences ==> Adding books) will allow you to use unique titles (embedded metadata in PDF is usually crappy) and I think that is what you should be using anyway -- since the notes are not all about the same thing are they?

You can use series to track notes from particular classes.

Don't concern yourself with the folder structure of a calibre library, it's largely irrelevant. The core (driving force) of calibre is its database, you can sort and select on its columns and you can add your own columns. For study notes you might want to use 'virtual libraries' for subject domains - eg pathology, surgery, psychiatry etc.
