KindleGen is only used if you want to upload a book via the Kindle Digital Publishing programme to SELL on Amazon's book store. Yes, Calibre's Mobi files work absolutely fine for sending to a Kindle.

I've never had a problem uploading mobis created in Calibre to Amazon/KDP for sale. In fact, since KF8 introduced all sorts of problems with font-face/family and sizes (particularly on the PaperWhite), it's the most reliable way to get a file that won't have formatting errors because it uses the old mobi format.
