Is this something that can be corrected on the ebooks that can't have the progress displayed?
Probably because there's no correctly working NCX Table of Contents. You can add this by using the Edit TOC feature in Calibre.

Thanks Sirtel, another thing to investigate but it is good to still learning about what Calibre is capable of.

There are basically two solutions: fix it in the calibre editor or use kepub instead of epub.
KePub doesn't ignore it. @Brianrh said he converted it to KePub.

If you install the Diaps Editing Toolbag, you can use it to remove all of the <a id="xx"> from the eBook and solve the underline problem without ding a backwards conversion to Mobi. This is an editor plugin and is only of use in the editor.

In order to have page numbering work correctly for KePub, every HTML file has to be listed in order in the NCX ToC. So you'd have to double check every NCX ToC and if needed, make corrections for the page numbering to work.

However, if you side load ePub, you do not have to check/edit the ToC at all ePub does not have this issue. Try ePub and see what you think.

In order to not have to switch drivers to send ePub, go to Preferences > Plugins and search for KoboTouchExtended. Then click Customize plugin. Go to the Extended tab and uncheck Send books as kepubs. Then click OK.Once you then back out of preferences, restart calibre. If you want KePub again, undo what you just did.

No, he didn't. Another poster did and said the text wasn't underlined in the kepub version.

Did you even read the post? The OP is not talking about page numbering, but about chapter progress.

I'm sorry I think I caused the confusion by asking a second question half way through the thread. Probably better for me to start a new thread next time.

Apologies.
