New version uploaded that fixes a few bugs with Amazon parsing. There is also a new feature (enabled by default) that will attempt to download a pre-made StartActions file and use that instead of building one from scratch. You can disable it in Settings if you don't like the results or if it's broken.
All of the libraries were also updated, so make sure you extract/overwrite all the DLLs and the x86/x64 folders!

Two minor issues, when using the plugin with calibre, it doesn't send an image for the cover. I can't find a way to get the calibre logs, but if I find them, I'll certainly post them.

Secondly when attempting to build a file for Knights of the Black and White - Jack Whyte I'm getting an error:

Not 100% sure about the cover issue, but I've uploaded a new version to the first post that *might* fix it, let me know if it still doesn't work.

I've also uploaded new builder version that should fix your crash!

Thank you very much, that fixed most of the crashing (it did download most of the data) but it did crash again with a similar error when attempting to download noteable clips

Doh, I was in a hurry and missed a check

2.1.18 up there now that should work (I hope).

I re-uploaded the plugin too; when I zipped it it put everything into a folder inside the zip which Calibre doesn't like I guess.

calibre 3.31 Portable

xray-builder-gui is a Windows app

plugin-kindlexray-0.0.3.zip is the Calibre plugin, but its purpose is to take away the step of copying the files you generate from the builder to the Kindle; it doesn't actually do any generating itself.
In the Calibre forum there's a plugin that does generation but I don't know what state it's currently in.

I just had a try today as I had a little bit of time to mess around with it.
The plugin is working great and passed through the cover image, thank you very much for that.

Unfortunately I'm still getting an error on a few books, like the Jack Whyte one mentioned earlier.

Make sure you're running the latest version (2.1.19)!

#1 is definitely an annoying problem, I haven't really done much about it. Someone mentioned using archive.org but I'm not sure how they were actually finding the specific books. I haven't really found a good, reliable, uniform source that's comparable to how Shelfari was yet.

#2 Sounds odd, but the chapters come from within the book, not from Goodreads, so I'd have to see a copy of it (via PM) probably! Is there maybe a table of contents in multiple languages within the book that might be confusing the matching (or is the book in another language entirely)?

well after browsing through best-of or tags on archive, I can find few popular(as of 2015) books with luck.

I ran the x-ray without problem from shelfari archive, but when I use it for kindle android app, it is not recognising, how can I pm my files?
