Calibre Companion (CC) picking up epub not mobi

Hi,
We store our ebooks in calibre and keep all formats together, i.e epub and mobi are store with the same book meta data.
When we go into CC it picks up first format which is not the one we want. For example Jane uses the Kindle app on her iPad which means she needs the mobi format.
But CC seems to pickup the first format which is epub in some cases.
How do we get CC to select the desired format we need?

For clarity: We either merge two formats or convert one format to the other so that we only have one copy of the book listed in Calibre

The setting will be in a similar place if you are using CC on an Apple device.
