Another oddity is that you have the Collections template checked but there is no template in the box.

I've ejected the Kobo and am now waiting for the content to import. Fingers crossed it will work.

Should I uncheck the template or just let it be?

There should have been no need to reload the books on the Kobo; the driver will update the collections on the device when they change in calibre.

Setup the Kobo Utilities plugin to backup your Kobo Database and settings so if you ever need to restore it, you can.
