Cool doesn't save

i just downloaded a few baen free books. even though i have a kindle i downloaded epubs because i want to let the convert to mobi using calibre change the text formatting and i also relocate the in-line toc from the end of the book to the beginning. so the only thing i do to the epub is drag the toc page to the beginning. i usually save the epub after changes by clicking on the red x in the upper right corner of the window (win 7 64 bit, sigil 0.4.0), but in this case it doesn't display the usual dialog that pops up asking if you want to save the changes. it doesn't appear to be aware that i changed anything and if i don't save the file first i lose my changes.
